Overhangs
PlasmaDNA keeps your fragments in memory not as a simple sequence, but as a sequence with overhangs. These overhangs are generated automatically when you digest the sequence with the various restriction enzymes.
If two fragments have compatible overhangs, you can ligate them together! PlasmaDNA generates automatically the resulting products, so you don't have to worry abour copy/pasting sequences together, with the risks of making mistakes.
If more than one ligation products are possible, PlasmaDNA will show you both. Keep only the one you want, or keep both (momentarily) to design your restriction stategy to identify the right product!
